Zoids takes place on the planet Zi. A young boy named Van wanders the desert thinking himself to be alone. Out of nowhere, three desert bandits begin to chase him. Van takes refuge in an abandoned laboratory where he discovers two strange green capsules. His curiousity gets the better of him and he presses a button on one. The capsule breaks open and from it emerges a strange looking creature. It looks like a silver, robotic dinosaur, and immediately whacks Van in the side with his tail. Van decided this must be some sort of test, and gets up to greet his new friend. Van knew as soon as he saw the creature that it was an organoid, and names him Zeke after the organoid his father had.
Van and Zeke are soon driven out of the laboratory by the bandits shooting at the outer walls. Van stumbles across a dead Shield Liger which Zeke promptly merges with, causing the dead zoid core to be resurected and the Shield Liger revived. Together Van and Zeke escape the bandits. Once safe, Van remembers the second capsule and decides to turn back to see if it contains another organoid. However, Van is met with shock when the capsule opens to reveal a young girl. She has no memory of herself and says only "Fiona" when Van asks her name. Even Fiona doesn't know if that's her name, but Van decides to name her that regardless. Fiona is full of questions about everything; what the apples on the trees are for, why the grass is green, and so on. The only thing she knows for sure, is there's something called Zoids Eve. Van's curiosity again gets the better of him and he decides to find this Zoids Eve.
Van, Zeke, and Fiona all jump aboard the Shield Liger and head out. Although along the way they will face many hardships and even get sucked into a war between the Helic Republic and the Zenebas Empire. They meet Moonbay and Irvine, and make enemies with Raven. They battle the evil traitor to the Empire, Admiral Prozen, who plans a hostile take over of the Republic after ridding himself of the Emperor. It will take everything they've got just to survive the war, let alone find Zoids Eve.
